I am considering putting the transponder antenna in the middle on a 1ft square copper clad single sided PCB on the floor behind the baggage so it doesnt poke through. Any other suggestions from the wise ones?

That location and an aluminium (cooking) foil ground plane stuck to the
fuselage shell works on my aircraft with a shark's fin aerial.
When you have it flying just remember to be wise and not to crawl under the
rear fuselage and catch the aerial!

Hi Graeme
I use a Bob Archer Transponder Antenna (fully contained internal antenna)
in the rear fuselage just in front of the rear Push rod containment bulkhead
It has worked well these last couple of tears with no problems of reception or transmission,
